If you've play this DS game and finished the true ending, did you understand it?
I became hopelessly confused as soon as Santa claimed he wasn't Zero? How can Akane be Zero if she died? How did June/Akane disappear? What was Alice doing in the end?

Yeah, I understood the ending. Its kinda confusing. Look:
Akane in the past participated in the game. You should know that much. After Seven rescues the kids, Ace manages to get Akane (june) inside the incinerator. Well, let's say there's 2 things that happened. One, June died. Two, June lived. From here, its two separate timelines. In the one that June survives, it's because Junpei from the future helped her escape from the past. Then, this June from the past would be forced to become Zero and make the game again 7 years later in order for Junpei to save her.

Think of it like Schrodinger's Cat, there were essentially two timelines. One where June lived and went on to become Zero, and the other she died. In the case that she lived, Junpei would have to save the "past" Akane 7 years later in the second Nonary Game to prevent her from dying. Also, didn't Santa say that he and June were both "Zero"? And the game never says that it is Alice at the end, since we honestly don't know if she exists. They gave us a likeness of her in the game, but who's to say that's who it really is? Also, I beat this game a few months ago, my memory's a little fuzzy. :<

Akane is Zero, but Santa said he would be Zero in nine years or something like that.
