Probably a very soft microfiber cloth.

I've used them to clean all my DS handhelds and I've never had any horrible screen scratches.

Get a microfiber cloth and a little drinking water (not tap water). Best way.

Default Cleaning Screens

"How to" questions answered here: | Nintendo - Consumer Service | Nintendo 3DS - How To - System
It says:
Important Note!

*Do Not: Use any solvents or cleaners of any kind
*Do Not: Submerge the system in water or other liquids
*Do Not: Pour water directly on the screens
What to do:
1. Slightly dampen a soft, cotton cloth with water ONLY and wipe off the Touch Screen and 3D Screen.
2. Using a dry portion of the same cloth, wipe the screens dry.
3. Using a loop of transparent tape, dab at any remaining dust or smudges.
*Repeat steps 1-3 if necessary.

I have a lens cleaner cloth which is microfiber...from my glasses..but the bottom screen protector has like sticky glue or dirt on it...it is just all sticky.
Why is that i don't know..but my microfiber cloth cleans the top 3DS screen very nice
and the bottom one not so much

advice, steam drops dust particles to floor, so go in your smallest bathroom, and run hot water for few minutes

In every one of these threads I've recommended
Rocket-air

These are far from expensive use one of these to keep dust off the screens, and especially to remove dust prior to wiping with anything.

Do not use alcohol wipes or the sort. That **** leaves marks that takes ages and a lot of effort to remove.

For the weird specs that appear (I believe its from a tear in the time space continuum rippling effects between your face and the screen) from humidity, I remove these by flicking a finger under water, flicking any sizeable portion of water off said finger, then tapping the evil spec followed by wiping it with said microfibre cloth. They seem to come off in doing so and such a small amount of water is easy to wipe dry without leaving marks.
