Default Swithcing from physical to digital games?

Ok so I have a 3DS XL with the standard 4 gb sd card they come with. Since I got it I have bought all of my games in physical form, except Mario Kart 7 which came pre installed. I have been wanting to switch to digital for a while now but I also wouldnt want to lose all of my games. So I obviously would need to sell my physical copies and buy digital versions via the eShop, and get a bigger sd card. But how can I 100 percent SAFELY make sure all of my game data from the physical forms goes to the digital games and the new sd card? And what about MK7 that is on my current sd card? How would I transfer that? Thanks to anyone who responds!

download the game data transfer tool from eshop (free), then follow the instructions
all save data is deleted on game card, and transferred into digital game

That's lame. Why would it they delete the data on the card? I suppose for resale threats....
