Never used eShop cards, but if German eShop cards really don't work in other european countries (I know they're region-locked between continents, but countries too?!), then you might be royally effed.
The problem probably is that Czech Republic uses some weird currency and not euros? The cards don't work if they're not the same currency. -- I've bought download *CODES* for games from the UK and they worked on my finnish 3DS, but sadly I don't think anyone sells download codes for Shovel Knight. Ask Yacht Club Games directly if they would sell you a download code for Shovel Knight? Lol

If you have not made a Nintendo Network ID, you can safely change regions without losing your game. Otherwise your only option would be to get a visa/mastercard debit card and add credit that way.
All the Nintendo eShops, except the American shop, are forgiving when it comes to a debit card's registered address.
