Unhappy Lost all of my data...help?

Okay, guys, help me out here. I was bored last night and picked up 3DS to play some Smash Bros. and it acted like there wasn't an SD card in the system at all, so I went and put the card into my laptop to find that the files on it were corrupted. Being a paranoid guy, I always back-up everything on all of my devices about once every two weeks (the 1st and 15th of each month); so, not being worried, I just replaced it with my back-up I had from the 15th of this month. When it was all transferred (3.66gb, because I have the digital version of both Omega Ruby and Smash Bros. on my SD card) I plugged it back into my 3DS, and immediately went to Smash Bros. and I got the message, "Unable to use the save data since it is not the latest data, would you like to create new save data?", along with the option to create a new save or to try reloading the game. With Omega Ruby, I basically got the same thing; "The save data is not compatible with this version, so it can't be used. Refer to the electronic manual for details.", however unlike Smash Bros., it doesn't give me an option to restart it, all I can do is hit the home button or turn the system off. Is there ANYTHING I can do to get my saves to work? Honestly the only one I really need is Omega Ruby because I hadn't got that far in it anyway.

This might of been the same mistake i made when transfering my data to a bigger sd card, i was transferring the whole backup folder (as a whole one folder) and had this problem, the back up folder itself wont transfer so i clicked on my back up folder I'd created and dragged the two folders inside the back up folder to my new sd individually, does that make sense?

I'm afraid there is nothing you can do. You cannot perform periodic backups on titles such as Pok?mon, Animal Crossing or Smash, as their latest save data is tied to a record in system storage. If the save data does not match, it is considered invalid and unusable.

Yeah that makes sense Troj, but I actually already tried that. So, I guess Tekka is right, which REALLY sucks. Like I said, Smash Bros. isn't a big deal, but Omega Ruby..ugh. I had over 200 hours into it and had almost 600 of the 721 pokemon in my national dex, plus tons of legit shinies. Honestly, I've got no motivation to try and restart the game all over again. Ugh this sucks so bad
